In Splatoon 2, we used to delete Save File via the following menu in the Nintendo Switch System Settings.
System Settings > Data Management > Manage Save Data/Screenshots > Delete Save Data
However, it doesn’t work anymore as the option seems missing. Also, even if you have Cloud Save disabled in your Nintendo Switch, the game saves data using your Switch account. So, getting rid of save files in Splatoon 3 while using the same Switch account is not possible for now.

System Settings > Data Management > Delete Save Data > Choose Splatoon3 > Choose user
