To store a book, simply aim at an empty slot and perform a quick right-click (or left trigger on a controller) to place it into the slot. Likewise, retrieving a book is just as easy. Just take aim at the desired slot and, once again, perform a right-click (or left trigger) to withdraw the book.

To create a chiseled bookshelf, you need to obtain six wooden planks and three wooden slabs first. It doesn’t matter which type of wood you use.
