You can get Magnetic Rod in the Tower of Fantasy by opening a Golden Supply Pod at the top of the giant dome-like structure with angry face paint at Rusty Belt in the Astra region of Aesperia.

You will need the Jetpack gadget to climb the structure and reach the top. Thankfully, you get the Jetpack at the very start of the game. So, the only thing stopping you from getting the Magnetic Rod item is the location of the giant dome and how to climb it. 

Follow the stairs from the base of the giant dome. Then, use the Jetpack Relic to get to the higher floor till you find broken platforms. Climb the delipidated tower to reach the top. Once you are at the top, open the Golden Supply Pod to get the Magnetic Rod item, Golden Nucleus, and other rewards. 

At the very top part of the dome, you will find a Type II Password Chest. Now that you have climbed the dome, may you also get the Type II chest for additional rewards.
